Upgrade from exchange 2003 standard to Enterprise Edition

I am trying to upgrade our exchange server 2003 from standard to enterprise edition but setup fails with the following error " Collaboration data objects are in use". We have two exchange servers in a single domain with the other server running exchange 2000 SP3, and it mainly used for public folders for our timesheet application which uses the public folders on the exchange 2000 box. I shut down all exchange services on both servers before running setup without success. Please help
