Hopefully someone has suggestions on the following:

Running Backup Exec 9.1 (rev 4691) Media Server on a W2K3 box. I have two remote agents on W2K and one remote agent on a Netware 6 server. The remote agents for the windows servers continue to work fine while the netware agent has been began to return the error message "unable to initialize remote agent." I have not changed any passwords associated with the Netware server. I've unload/reloaded the remote agent with no success. We did have someone in to assist us who changed the server from IPX to IP-could this have screwed up the authentication somehow?

Make sure you are selecting the Netware server from the SMS icon in Backup exec.

I double checked the Netware selection and I have it selected thru the SMS icon. The configuration was working properly for about 8 months and for some reason it started with this error. In addition to the "unable to initialize remote agent" error I also have found the error "0xa0008488 - Access is denied." Everything is backing up without the agent at this point except for open files. I was backing them up with a lock before. I assume the remote agent not working is what prevents me from locking the file.

also make sure you have a serverid command in the autoexec.ncf - if someone has changed the server to be IP only, they may have taken this out.

To check at the system console type - serverid - if there is an internal IPX number set it will tell you, if it says one isn't set.. type serverid abcd (this can be any hex number).
Then do a bestop, and bestart.
Test your backups again.

I just checked the server id in autoexec and at the console, it is set. I decided to try to uninstall the remote agent manually. I typed bestop, removed the sys\backupexec folder, and removed bestart and bestop from the system folder. I then tried to reinstall the agent from the media server. The install started but did not complete. It put the sys\backupexec directory back but not bestart/bestop in the system folder.
