Two Domains, Two Subnets, Two...

I just need to get this written out and see if anyone can find a problem with it.

We have, currently two different subnets for users of two different companies that share resources.

Right now we have a Windows 2000 Active Directory setup on our side and will hopefully soon have Windows 2003 on the other side. We will also eventually upgrade the Win2k to Windows 2003.

We're working to get a document management solution that integrates with our IBM iSeries software for patient management. The software runs on a Windows Server (we'll use 2003), Microsoft SQL and a bunch of disk space.

So we'd like to have the network domains set up as:

Win2k Server ---> Win2k3 SQL Server <--- Win2k3 Server
AKA
10.10.0.0 ---> Win2k3 SQL Server <--- 10.11.0.0

So can we set up the middle server to trust and authenticate with each subnet/domain but NOT pass that trust on to the other subnet/domain?

We need for each user on either subnet to have access to the shared drive space which will contain images and other data, but otherwise keep everyone separate.

Thanks for any help or insight you can provide. Sorry it's so long but I'm typing this out as I'm thinking it and want to give as much info as possible.
