The best way for directory structure

I have multiple logins for one discipline.
But how to spli these disciplines ?
There are two ways, but what is the best way ?

1. use multiple masterpages in one directory, each masterpage with it's own name ?
or
2. use one masterpage, but more subdirectories, so each discipline has it's own subdirectory.

ps, are the subdirs shown in the websites url then ?

If you want to authorize the pages for the "disciplines" by role, then splitting pages into different subdirectories makes security easier (you can configure it with web.configs in each directory).

My only question is: do some of the "disciplines" share common pages?

By default, yes, but you can use a technique called URL rewriting to make them shorter if you'd like.
