SYSVOL missing some contents, Staging Areas has MANY files present

Files were deleted from the SYSVOL folder on a DC (they were on the F:/WINNT/SYSVOL folder, as we restored a tape from backup and it was placed there - but this DC had its AD contents in C:/WINNT/SYSVOL folder, so don't really know why deleting some files on the F drive would have affected the entire domain, but they have). We could restore some from the Recycle Bin, but I think replication might have already taken place, because I am still missing the "DO_NOT_REMOVE_NtFrs_PreInstall_Directory" folder (I know, I did remove it), and inside the Staging Areas/Domain/ folder, there are about 1140 files that have names like "NTFRS_23343de-c561-4891-8862a187743b-9539842". This is very wrong, but I can't find a fix for it, and rebuilding the domain really isn't an option....Any thoughts or advice? I don't want to manually add or delete things from those folders ever again, but beyond that...? Thanks in advance.

You must do an Authorative Restore on the SYSVOL from the last good known tape.

In short, you must toggle a key in the registry, stop the NTFRS service, restore the files, then turn on the replication.

The authorative restore basically means that anything in the folder is now the good copy, no matter what time or dates are on it, and will be replicated to other DCs.
