Startup stored procedures SQL 6.5 Upgrade wizard

While attempting to upgrade accross 2 servers from sql 6.5 to sql 2000 it was necessary to revert back to the sql 6.5 server. We have 3 application databases on the SQL 6.5 server. One of the VB applications tied to a database is no longer able operate. My question is........ Did the Upgrade wizard turn off something that would interfere with the application (stored procedures?) and how do I reverse and changes made by the wizard? Could it have disabled anything in the MASTER DATABASE that would cause this behavior like Startup Stored Procedures.

All the table data seems okay.
