sql2k sp3a permission security error

After upgrading SQL2K to SP3a, the permissions (SELECT, UPDATE, etc.) for Roles appear to have been changed (mostly turned off), causing several applications to break. Has anyone else experienced this? Any ideas on how to fix it? This same result occurred on two independent servers and instances of SQLServer.

Specs: SQL2K, SP3a, Win2K Server
 
Found that 3rd party software was responsible for messing up the security. Specifically Great Plaines did not work due to 3rd party.

This worked correctly in past with the 3rd party. Apparently the tightened security on sp3a conflicts with the 3rd party software.
