I have a BDC at a remote site that has now been brought offline, my primary site is still trying to communicate with this server & since it is an SMS assigned site system, I cannot delete it. How do I go about removing it from my list of site systems?

I have found that SMS records is site systesm/component servers in 2 locations: the registry of the primary site server and also in the database.

Registry: Check under HKLM/Software/Microsoft/SMS and look for component servers. You should find the server listed as a value around there. Delete the entry from there.

Database: I forget the exact table but under SQL Query Analyser you can delete the row which contains the entry for the phantom server.

The database table is summarizer_sitesystem. Rather than delete a row, locate the row containing references to the obsolete server (normally the status will be 2). On this row only, change the entry in the replicate column to -1. SMS deletes the server from the registry and database automatically. It can take an hour to work.

Add the required SMS share points to any NT Server box and add the new server share point to the SMS addressing as if you where setting it up for the old removed servers but address it to the new server share point. Let SMS do its thing after it has sent all it updates to the new server you should be able to delete everything.
