Slow boot up

Ok I have a laptop that was loaded with viruses and spyware. I got it all cleaned up but now when I boot up it takes about 2 minutes for me to be able to do anything. I have tried msconfig, also went to the registry and deleted anything in the HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVerion\Run
But it's still slow. What it does is it loads up the wireless adapter and stops there and then the volume button shows up and then after awhile the connected computer shows up in the taskbar. I noticed that when I do start up computer the start button and the time are blank for about 30 seconds. I can see the taskbar but the square where the start button and where the time is located are blank. Any ideas??
 
Thanks for the reply but that still didnt work. One time when I opened up task manager I noticed that there were 2 explorer.exe. I went to check where explorer.exe was and it found it in windows folder. I hope that maybe will help shed some light.
