I am trying to reset the SiteFolderServer using the adsi tool, but when i find the public folder store name and look for the sitefolderserver in the select a property to view it's not there, so I figured that i need to reset the system folder using guid and adsi tools, if i do this will it delete all the public folders within the store?

I am not sure what you understand under 'reset'.
But, in any case... there is another useful tool to take away any fear of losing data, that tool is called BACKUP!
