Replication problems

I've upgraded to 3.5 and the only thing acting alittle weird is the replications. Basically I'll run a replication and it will start, update most of the repositories and then shutdown EPO and leave off several of the repositories??? I'll open epo and check the log, check my servers and replicate to those that are missing the correct files and everything works...

Has anyone seen there console just shutdown during a replication?

The task logs show the incremental and the full replication Executing, but never finishing, doesn't give me Ran With errors or anything
