Replication Not Initializing

When I create replication in Enterprise Manager and select the snapshot agent to initialize immediatly it works fine. But when I run a script created from the replication it will not start unless I go into EM and reinitialize the snapsot agent.
How can I get it to initialize immediatly from within the script?
