Replacing Explorer shell disables Dial-up

At work we are using Citrix. We have a lot of remote sites connecting to us via IPSTREAM (ADSL). But as redundancy we are looking to use a modem and VPN connection. The way our clients are setup is we replace the Explorer shell with a login screen of our own. The problem is that when I run the Dial-up and VPN connection with the Explorer shell in place it works fine. But when I replace the Explorer shell and try to connect the dial-up connection states that the modem cant be found.

Under device manager the modem shows up but when you try to Query it, it states that the port is already open. Does anybody know if there is a tie between the Explorer shell and dial-up or is this just coincidence?
