I have a server with 2 80 gig drives and I'm setting it up as Raid 1. My question is I have a php app with mysql running on it.

Will using the Raid 1 slow the performance and cause more strain on the server than just have 2 80 gig drive 160 total?

gerenal rule, alway redunency your Hardive.

question: is SCSI of those 80G?

if yes, RAID1 has a little bit slow write activity, but i don't think it's signficent bad perf to your php MYSQL

Unless you have a 100MB connection to the users of this web application, I doubt anyone will notice performance problems.
