Quark 6 print problem with FreeHand.eps files

When printing separatins from the native Quark 6 document, or even from a generated pdf file from that document, the colours used in the FreeHand file are changed when the separations are outputted. Any ideas why? The separations from the native FreeHand document are exactly as they should be.

What exactly is changing about them? Is it process or a spot color? Are you getting extra plates?
