Problem with Replication on new Exchange 2000 upgrade

I am having a problem with my Excahnge 2000 serer replicating it's information to active directory. Please bear with me as I've been dealing with this for about 5 hours now. Here is the run down...

I have three servers. One running Exchange, one an active directory domain controller and the third an ISA server. I was running Excahgne 5.5 for about 3 years in an active directory environment up until this morning. Earlier in the week to prep for this weekend by installing the active driectory connector, ran setup.exe from the Exchagne 2000 CD with the /ForestPrep and /DomainPrep switches, all of which were successful. Today I started the in place upgrade. All seemed fine and no errors were reported in the setup log file or the install wizard. When I accessed my Exchange system manager all of my mailboxes had red x's and were not connected to a user account. All of my services were (and still are) running fine. I had to manually reconnect each mailbox to the proper acount in AD which worked fine. This allowed my clients to start Outlook and send and receive mail just fine.

Here is the strange part in my opinion. If I open the AD User and Computer snap in on my Exchange server it shows the proper domain and domain controller. My OUs and users are 100% correct. I open a user properties dialog box and I can see the email address tab and everything is as it should be. HOWEVER....I open up the AD user and computer snap in on the Domain Controller that I WAS JUST VEIWING FROM THE EXCHANGE SERVER and there are no exchange related information on the user properties?!?!?! How is this possible? What went wrong? I'm assuming that there is a problem with the replication but don't understand by all looks fine when I view the User & Computers snap in from the mail server but not from the domain controller.

Again just to be clear

Exchange services are running with no problems
Exchange server is not reporting errors in the event viewer
I can use the User and Computer snap in from the Exchange server to connect to AD and all looks fine
If I use the User and Computer snap in from the DC it as if I'm still using Exchange 5.5

Please help as Monday is coming in two days for me and I need this resolved. If you need any more information please let me know.
