As relayed in other posts, I am downsizing a Prologix for a reinstall. There is only room for one cabinet and they only have 40 phones, no network connectivity, no voicemail. I am not reusing the clan. I have a major error PKT-INT on port 01A2, and based on the posts I have read am wondering if it is due to no clan. Any ideas on how to clear it?

You don't need a clan for a packet bus. Unplug it.
Commmand: list config board 1a02
there should be nothing but "u" on all the ports

Command: change circuit-pack

blank out the tn799

my tone clock is a TN2182B; when I do list config it shows port 01 through 08. I am not sure where to go to remove them.

At the bottom of Page 2 of the System Maintenance form there are some entries that need to be changed when a C-LAN board is installed. I believe that the Packet Interface 2 field can be set to 'n' if you don't have a C-LAN board installed.
