I deleted a "home made" program and there are a couple of problems:
1) It keeps trying to reinstall itself everytime I open another program
2) It still show up in the "Start-Programs" menu
3) It still shows up in the Control Panel-Delete Programs list

Any ideas on how I can deal with this? It is really annoying!

I'd suggest the following:
1) Use regedit to look at the following key to see if the program is loaded at startup, if the entry for the program in question is found then delete it from the key:
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Run

2) Right click on the start button & choose explore. Look at the entries in the programs folder and remove the entry. If not found, try looking at C:\Documents and Settings\All Users\Start Menu\Programs and delete the program in question.

3) Use regedit to look at HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall and remove the entry for the program in question.

Warning: be very careful when editing the registry, do not delete anything you're not sure of or else windows may not start up next time.

To use regedit, click on start - run & enter regedit in the run box and click ok.
