PCI Hotplug issue

I have a Dell power edge 6350 that I previously had no problems with. I formatted the drives and installed 2000 advanced server. In the PCI slots I have one NIC and a Perc2 Raid controller. Occasionally, the PCI slots will go into a stop condition and the devices will quit working. If windows is booted, Windows advises that the NIC can be safely removed from the system. The problem will also occur during POST at times.

I have tried the following:
Reseat of all PCI devices
Multiple different NIC's
Updated BIOS, Embedded Server Management

It seems that if I operate with no NIC the problem is not experienced. Nothing is written to event log when the problem manifests because losing the RAID controller results in a halted system. NO blue screens, no errors, no ideas...Can anyone help?
 
Yes, I tried reseating the NIC in both 64bit and 32bit slots. I also tried different NIC's. I'm completely at a loss.
