I have 2 name servers listed with my registar, they are:
ns1.mycompany.com
ns2.mycomapany.com
with assigned public ip address

on my windows 2000 network our dnc server has a name of host.company.com

my question is do both the netbios or host name of the internal dns server need to be the same as the fqdn that is registered with our registar.

Not for NS.
if you publish your web server and you use ssl you might need to create cname on internal dns
