Messages do not record the tone. It's at the end of users' recorded mailbox names and greetings, as well as announcements. Also, when a caller transfers out of a caller app for assistance, both parties her the tone when answered.
See if you re-record a greeting if it is still heard. Also try sending a voice message but ending the recording with the # key instead of hanging up and see if you hear the tone in the recording then.
Make sure your MM system is all up to date on service packs and patches!
