Minimize Window

I have 2 instances(W1 and W2) of one main window (W). Whenever one of the instance become active I set my instance Structure to be my session Structure. This works great when I switch back and forth between my instances. But the bizarre trhing happening is when I minimize W1 and W2 and make W1 active (restore to normal state) again I lose my instance structure variable values!!!!. Can someone help me whats going on here.
