MFTZONE disappeared?

2 Maxtor Diamondmax 120Gb Raid 1 (newish / tested ok)

Background. Computer became sickly. Would work 90% Ok but refused all maintainance.

I had various problems. couldn't run System Restore, sfc, chkdsk or defragger (standard or Perfectdisk). System would hang or Raid assembly would go into 2 minute freezes. Safe Mode made no difference.

Eventually managed to run Chkdsk. No errors.
Ran it again - many errors fixed?

Was getting hundreds of Event Viewer error messages
The device, \Device\CdRom0, has a bad block. (7 or 11)
The device, \Device\Scsi\hpt3xx1, did not respond within the timeout period. (9)
An error was detected on device \Device\Harddisk1\D during a paging operation. (51)

Also attempting SFC, about 20 events (before freezing) similar to:-
Windows File Protection scan found that the system file c:\windows\system32\wininet.dll has a bad signature. This file was restored to the original version to maintain system stability. The file version of the system file is 6.0.2800.1405.
Followed by -
The protected system file c:\windows\system32\wininet.dll could not be restored to its original, valid version. The file version of the bad file is 6.0.2800.1405 The specific error code is 0x800b0100 [No signature was present in the subject.

I upgraded the Mobo Bios DM > DS and the raid drivers 2.34 > 2.35, but system refused to run with the Raid BIOS updated 2.34 > 2.35

Ran SFC /purgecache
(The greatest life saver. NOTHING else allowed me to fix all the damaged system files!!!)
Then
Ran SFC /scannow.
THESE WERE THE MAIN FIXES.

Now the 'problem'.
Running Perfectdisk shows that the MFTzone has disappeared.
Is this serious?

I have run
fsutil behavior query mftzone
mftzone is not currently set
&
fsutil behavior set mftzone 1
giving
fsutil behavior query mftzone
mftzone = 1

Is this OK? Will it rebuild itself? What have I lost?
