Login problem using DNS alias?

We have 2 STS servers which are member servers in the domain. These 2 servers have DNS alias's registered correctly via CNAME in DNS, therby allowing users when mapping to their STS sites to not have to remeber the long server names, just the server alises and their site name. Problem is they can connect to the sites using the full server names and site detail, but as soon as they try to use the alias of the server they are prompt for a login and then recieve the 401.1 error, and in the STS eventvwr I see the 529 login error.
Is there something in the IIS configuration that I am missing? Does STS support alias's?
Any help much appreciated !!!
