Issue with Iexpress

I've just discovered IExpress and i think it's what I nedd but for one reason.
I have an exe file and other files that are placed in different folders; I would like to mantain this structure; when i run the file generated by IExpress all the files are in the same folder, I don't want this, what should I do? Are there any similar applications that do this?
 
Can you supplement IExpress by a further batch file to move things to where you want?
