Issue with exchange 5.5, win 2000 server,

We are using internet mail service to relay outbound mail, and the message transfer agent to relay mail to another trusted exchange server, we have noticed all mail is now being sent solely through the MTA, whatever its final destination. What would cause the Message transfer agent to take precedence over internet mail service?
