Installing Terminal Services on 2003 with programs already installed

Is it safe to install TS on a server that has been running for some time and already has programs installed on it? It is not a domain controller. I get the messages that progrmas will not work if I continue. I have done this before on a 2000 server with no problems, but not on 2003.

I recently installed TS on a Win2K3 server that already had a few programs installed - everything worked fine afterwards....but because MS says they wont work afterwards, I would have a good backup so you can get your info back in case you try it and they dont work...
