Install applications in dual boot PC

Is it possible to save harddrive space by installing a program for both OS's in a dual-boot PC at the same directory? I've read somewhere that it could be done, but wonder whether it is a good practice. Suppose I install an application on my PC, which is dual boot with Win 98 and WinXP, at the same directory; and when the need to uninstall that application arises in one OS, will the uninstallation take that application out of both OS's? How is that type of installtion affected by a task such as defragmentation or system optimizer?
 
The problem is that installing in WinXP/2000 on NTFS formatted drives precludes Win98 from using the program. Win98 can't work with NTFS but WinXP/2000 can work with both NTFS and FAT32. Microsoft Office seems to want to install into the Program Files folder associated with the OS that is booted up. I've seen other programs such as WordPerfect install into the same folder from both OSes.
