How to clean primary partition?

I want to pass on my old PC (Pentium II, Win98, 6GB HDD) to my wife for surfing and e-mailing, but I can’t clean out my primary partition sufficiently. The primary partition is 2 GB with FAT16 and the secondary partition is 4 GB with FAT32 (it came that way pre-installed). In my primary partition I removed all programs except the OS and accessories, Office97, Explorer, Netscape and Photoshop Elements. I then used RegCleaner, Norton Systems Work and System Mechanic to clean and to delete all the junk, but I still have only about 320 MB of free space. There seem to be numerous invisible and undetectable junk files.

Therefore, shall re-format the primary partition and then re-install Win98 and the needed programs or this there a better way? If I have to re-format the primary partition, shall I leave it with FAT16 or shall I use FAT32? Thanks!
 
Use fat32.
And consider making all space as one partition (since it's only 6gb)
Make a startupdisk from the w98 os .
Boot from it , and use fdisk.exe .
Delete extended partition ,pri dos partition .
Reboot.
Start fdisk.exe again an create one pri dos partition supporting large drives 100% usage .
Reboot
Boot with diskette again and run a format on c:
Then insert the w98 cd in the cdrom and run d:\setup.exe
(presuming d: is the cdrom ,it can also be E or F or something, test with the command : DIR D: DIR E: )

 
I probably would leave it as it is and use a boot disk with deltree added to it. You can deltree all the visible files and directories then attrib -s -h -r *.* then del *.*. that will take it to clean.
