Group Policy User Software Installation Problem

I have a piece of software that I created an MSI for and install on the machines via Group Policy. The program unfortunantly will not run without a bunch of keys in HKCU. To get around this I attempted to create another MSI with the registry entries in it only. I then set it up in Group Policy to install for specific users at logon. When I log on it shows it installing, but the registry entries aren't there. The program shows in Add/Remove Programs and the Event Log said that everything installed fine, but I haven't been able to tell where it installed them to. The next time I log in it does the same thing.
