File System Error Message

When I run Chkdsk on the primary HDD on our Windows Server 2003-based Terminal Server. I am getting an error message at the end of the checking process saying 'Second NTFS boot sector unwriteable'. The computer then goes on to boot successfully and runs with no apparent issues.

Anyone know what this error signifies, why it apparnetly causes no problems and whether there is a 'cure' (assuming one is even necessary)?

How many partitions do you have?
what size is the drive?
 
Do you have a raid controller? what kind of mainboard is in the box?
Are they SCSI or IDE drives?

Two brand new Western Digital SATA Drives. 80GB. No RAID controller. Mirrored in software. Problem exists with or without mirror. Motherboard is a Socket 754 w/Athlon-64 3000+ can't remember make and am not near server this week to look unfortunately. Think it is a SIS chipset. I have run Windows 2003 Server setup again in recovery console mode and run both fixmbr and fixboot to no avail.
