1. Use a Windows 98 boot disk to get your CDROM drive in DOS.
2. Once its finished loading, put your Windows 98 CD in the drive.
3. Change to your CD drive (probably E if you only have one HDD) and type 'cd\win98'
4. Type 'format c: and select yes to any warnings. NOTE : All info on the disk will be lost, so backup any important files before doing this!
5. Wait for the computer to finish formatting and type 'cd\'.
6. Finally type setup.
FINAL NOTE : Windows won't necessarily reinstall all the correct software for your hardware (drivers). Make sure you have all the right disks, or download it otherwise your computer will run really crappy i.e. 640x480 16 colors graphics...no sound etc. Windows might have the software for it all, but then again it may not.
If you have a restore disk, I'd recommend using that instead of all the above.

Build a Win 98 start up disk, boot off that. At that point you can simply reformat the C drive as noted in the previous post, or if you want to make new partitions you can fdisk the drive and remove the existing partition(s), then create new ones. Just type fdisk at the command prompt and follow the directions in the menu.
Another point that I often make when presented with questions like this is to look in to doing a low-level format. The manufacturer of the HDD usually includes a utility to do this with the drive, or you can download it from the manufacturer's web site.
Doing this is particularly usefull on drives that have been repartitioned numerous times, or that have been manipulated with partition utilities such as Partition Magic. It essentially erases the drive and restores it to "out of box" condition where the data storage is concerned
