How do I set up a double sided document?(so one page prints on 1 side of the paper and the other side prints on the other). My printer can handle this, but I cant set it up in Quark... any suggestions?
You can either turn your monitor around to look at the back side of the page or you can create a new page in the page pallete.
You can print a two page Quark document on one side of 2 sheets of paper - - or you can print it on two sides of one sheet of paper. Quark sees it as two pages either way.

Are you referring to 'duplex'. If you are you may find that you do not have the driver installed on your computer correctly. This instructs the printer accordingly.
Quark is designed a level above this really. Publications usually print in sections which means that what's printed on the back of a page could be 33 pages ahead. Quark is designed to support this environment, so you'll have to do your own flatplan!
