Disk Space not adding up

I have a server running Windows 2000 SBS. I have a 7Gb partician for my c:\ drive. The server is now complaining that I have only 9% space left that equates to 724mb of free space.

Now here is where I am getting confused. When I explore the c:\ drive and ensure that all hidden files are shown I am getting a total usuage size of 3.62 Gb. My registry size is 22Mb. My swap file is set to another partition. I am missing 3.4Gb. Where has it gone how can I reclaim it. I am totally confused as to where it has gone. When running an analyse of c:\ I am getting the following results
Volume (C:):

Free space = 725 MB
Percent free space = 9 %

Volume fragmentation
Total fragmentation = 23 %
File fragmentation = 33 %
Free space fragmentation = 14 %

Average file size = 992 KB
Total fragmented files = 2,081
Total excess fragments = 611,374
Average fragments per file = 26.32

Pagefile fragmentation
Pagefile size = 0 bytes
Total fragments = 0

Directory fragmentation
Total directories = 1,327
Fragmented directories = 44
Excess directory fragments = 211

Master File Table (MFT) fragmentation
Total MFT size = 3,061 MB
MFT record count = 28,416
Percent MFT in use = 0 %
Total MFT fragments = 812

I am running a defrag at the moment will this reclaim my 3.4 missing Gig. I am quite concerned becasue my backup is intermittent due to not enough disk space and I am using Raid 5 on 3 36gig drives. I am not sire its that easy to put more disks in. Any advise welcome
