Is there a way to disable the option Tools/My Preferences ?

For Cognos 8.2/8.3 you can hide it using the element <CC_HEADER_MENU_preferences/> in your system.xml under templates/ps/portal.

Take a look at the Administration and Security Guide, Chapter 27 'Add or Hide User Interface Elements'
