First create a characterstyle Subscript
Define the settings as font, size, and subscript must be checked ON
Go to the text that must be in subscript and select the text that must be in subscript.
Apply the characterstyle Subscript to the selected text.
Now the cross-reference will show the character(s) in subscript.
