I am using this switch as my backbone with gig fibre connections to each switch on the network.

I am currently migrating my network to a new IP scheme. Can I vlan up this switch to 2 different vlans then migrate my switches one at a time - migrating the gig ports to the new vlan ?

The result would be that the backbone switch is running both networks.

Yes... Totally possible. Just think about how you will handle your layer 3 routing.
