Can you run programs from..

like say i wanted to have the user click on a link that would then proceed to open Window's Notepad or some other program, assuming it exists on their hard drive.

simply no -- this is one of the security restraints within browsers

ofcourse not. then everybody will b running dangerous programs on ur system when u visit their site. even java can't do this under normal circumstances, unless there is a proper digital signature etc.
