I have 2 sites linked with 2 routers via ISDN, can I get a w2k machine in site A 10.0.1.0 to authenticate to a DC in Site B 10.0.2.0 ? If so, how is this done?

You can, you have only to be sure that client in site A has configured the rights DNS servers, the ones who host your AD domain.

Is that all need? The DC in site B is the only one and running DNS, so I set the Client in site A with this DNS setting and added an LMHOST file to point to the DC but I am unable to connect to the domain, I am just trying this out with a win98 client. Where am going wrong?

A win98 client is not the same than a W2k client, the first one use broadcast to locate de DC, and the second one use DNS if it´s in a AD domain. Try with a w2k machine.
