Is there a call accounting program that will capture internal calls on PBX systems?

Check Tapit Call Accounting.

I know they did not have it when I was looking about 2 years ago but they did say that they would be adding it in future release.

Also look at RSI that is who I ended up using. The only thing I don't like with them is it includes the Trunk Access code as part of the number dialed.

most SMDR outputs do not report station to station calls at all. tappit might be able to get this info since it works with a CTA-100 instead of the SMDR-6.

reason I stated the above is that I think you are going to have a problem getting the station to station calls reported. good luck and please let me know if you do.
