When I go into either a backup or restore at the brick level I can't expand the inbox or various other folders on certain users. Other users are perfectly fine. What can cause something like this?

Check if the mailbox is deleted, disabled or hidden.

I'm running exchange 2003. How do I run cleanup Agent

HI,
On the Exchange system manager, drill down to "servers" , expand the server, go to the storage group, Expand storage group, go to the Mailbox store, Expand it, Right Click on Mailboxes.. click on Run cleanup agent.. and disconnected mailboxes would come up with a Red "x"
