Boot.ini disappearing after every reboot

Everytime my Windows 2000 server is rebooted it complains that boot.ini cannot be found. I copy the boot.ini from another 2000 server by booting from the CD and choosing the Recovery Console and it boots fine. However once in Windows 2000 again is has disappeared (I can see all other system files) as the Startup and Recovery page in System properties says it cannot be opened.

We had previously been hit by the BOXPoison aka Unix sadmind virus on this machine but not code red. All virus scans of boot sectors and so forth do not find any infected items.

Any ideas??
