So I have an issue.

I can call a user's phone and get routed to voicemail.
I can leave a voicemail
I can set message options, while leaving a message

The user will log in and they get a message that they have NO voicemail messages.

Storage appears to be synchronized with the application server

Restarted Messaging on both servers
Restarted both Servers

Any help would be appreciated

Definitely a sync issue. Ntp/dns. Hopefully nothing lan/firewall to look at If they're in the same subnet.

What patch level? Be VERY careful. AAM has Service Packs which include 'core' 'cornerstone' and 'mango' updates.
Patches that go atop service packs are distributed individually. A single server AAM needs all 3 - cornerstone, mango, and core. An app server needs only 2 of 3 as does only a storage server need another combination of 2 of the 3.

I mention it because having a mss-only patch on a mas does weird stuff. Like what you're talking about!
 
So what was done to resolve the issue.

1. In the network configuration of both servers, the host name was not there/removed
2. Domain was set wrong
3. Server Alias in the Mail options was removed.

Once all this was done and the servers (both Storage and Application) were restarted, all messages started processing correctly.

Hmmm. These were an up and running system, right?

So how does that happen?
 
They were trying to get email notification working and made some changes to the system. Had to piece it back together.
