Has anyone been able to automate certain procedures by writing their own application to manipulate stations in call manager? One example would be to programatically add stations, cover paths etc.

I make a "dummy" station for each type of phone I have at every sight. Then when I have to add a new user, I use dup stat XXXX. This makes new hires or new phones very easy to add.
