Auto attendant is not working in cisco unity 4.0

First thing, unity 4.x does not support 2K3 Exchange.
Second thing is are you talking about a call handler? Going on this assumtption then have you verified the call is coming in the gateway correctly?
thirdly, if the call is hitting the gateway, do you have a CTI RP set up to forward all to VM and then a handler in unity wit ht the same extension?
