Application Packaging help

I'm having a difficult time packaging up a program I wrote. You have to go in and add a project and then select the setup project. This adds a setup to your project. But I can't figure out excatly what to put in the Application folder, User's Desktop, and User's Programs Menu. I have an idea, but no clue on what to put and not to. Maybe a link to a good article on pacakaging or something would be really nice.
