Hello! I have 2 Active Directory 2000 Servers. For some reason, when I was rebooting my Primary Server, I got a call from a user that he could not log on. As soon as the server rebooted, he was fine again. My question is, if the computer can't find one DC, shouldn't it automatically find the second one?

That depends:

Is the second server running DNS? Is the client configured to use the second server for DNS as an alternate? Are the SRV records registered correctly on the second server if it is running DNS?
 
Yes, The second server is running DNS. Yes, The client has both servers listed in its DNS. Can you please clarify about SRV records? What specifically am I looking for?
 
service records (SRV) define services for active directory in the DNS database. if you fire up the DNS console from the administrator tools and add expand your DNS server(s) in the _msdcs folder, expand the dc folder, the site folder and the correct site name (if you have more than one) and the _tcp folder ... this will show you the SRV records for the Domain Controllers the DNS is aware-of. you should see records for ALL of your Domain Controllers.

Both of my Servers are listed in that directory. Is there anything else I should check?
 
Your second DC is probably not a Global Catalog Server, this FSMO role is needed to service log-in requests. If you have two servers and no Trust relationships to other domains, you can set both servers to be Global Catalog Servers (there is a check box for this.) If you have or need a Trust DO NOT DO THIS.
 
The second server is a GC and no I don't have any TRUSTs.
