If you have Acrobat 6, do a check for updates (under the Help menu). Adobe has released a patch which fixes a whole bunch of bugs (although they don't actually say what it fixes!).
One thing that's fixed is links now work properly between documents. Also the old way of setting tab order has apparently been brought back. Other than that I haven't noticed any changes as yet, but I only just downloaded the update.
Adobe Reader 6 hasn't been updated yet, though, so links still don't work correctly between documents in there. I imagine this will follow fairly soon (hope so, anyway!).
