Hey i have some more 1140E's coming in from a customer, if they are running the SIP Firmware and i upgrade them to the 0625C4L Firmware so i can run them on my BCM, will they still be able to use them on the system they came off when i send them back??

You can convert from UNIStim to SIP and vice-versa. Procedure is in the SIP Administration Guide and requires the use of a TFTP server.

Yep TFTP baby! If you convert them to the 0625C4L UniStim they will not work on their SIP system when you send them back. Each set will need to be reflashed with the SIP firmware. You can do the same for Cisco phones - use firmware to convert SCCP to SIP and back.
