Who is the DID provider? they are getting over on you. Make them provide DID's that work better with your numbering plan. Your local vendor should have said the same thing.
auto login means all your agents in that group will be logged in regardless of whether they are in or not. This was actually a setting used for some very early voice mail systems. If you have a calling group with agents, you want to set it up for Auto-logout and use an ES2 button on the phone.

I am installing a new magix with two PRI's for local service. I am assuming both PRI's still need their respective D channels and they are built the same way any other PRI is. Is it only a matter of assigning them both to the same outbound pool to make it work?

don't assume the cards are good just because they worked with a different type of T-1. PRI's tend to be a bit more sensitive. I have seen a perfectly working t-1 card in DSS mode switched to PRI and fail all day long. That being said, the fact that it only goes down at night would make me...
All the programming on my end looks good, but the provider says the D channel is down. I asked them if the switch type was set to 5ESS and the protocol to ATT custom.

Although I prefer Avaya and Nortel over Iwatsu, I can't say anything bad about it. I cut my teeth on the ZTS, ZTD, and ADIX. The adix is a pretty feature rich system with some nice stuff, but it can be a little fickle and the new windows GUI for programming kind of sucks IMO.
Since you are porting your numbers, this indicates you are changing service providers for your CISCO IP system. Make the new service provider handle the porting. That is their job. Tell them what you need and make them do it.
If you want line appearance, then you will need to configure them for ground start or loop start trunks, but ground is the preferred method. There won't be any signalling or inbound digits with ground start trunks.
